Unfortunately, you can't have more than one pedal in the Pedal section active at one time. You'll either have to buy a ProCo Rat (Fat OD), Boss SD-1 (Super OD), or a V847 WAH -or- V848 "Clyde McCoy" WAH pedal (depending on your taste). You can then use the real OD stomp or real WAH pedal in the effects insert loop to get the effects combination you're after.
One important thing to consider when deciding which real pedal to buy in this situation is the order of effects. The insert loop is before the pedal effects in the signal path, so if you want the WAH to go through both the OD stomp and amp model, you should buy the real WAH pedal. If you want to have the OD stomp before the WAH, then you should buy the real OD stomp of your choice.
This is one of the weaker points of the TLSE. I almost never use WAH, so I don't suffer too greatly from the problem you're encountering. However, I don't like the COMP pedal for compression and the built-in noise gate is aggravating to me as well. I use a rack comp (w/noise gate) to work around my distaste for these built-in features and only use the built-ins as a light add-on only when necessary.
One last thought...if you set Fat OD or Super OD as the Pedal effect, you might be able to use the FILTRON Modulation effect to get the Auto WAH functionality you're looking for. (The Filtron is a MOD type effect, so you can't combine it with other MOD effects such as chorus/flanger/pitch shifter, etc...but if you're not using those, then this might be of interest to you.) The Filtron doesn't have the classic V847/V848 WAH sound to it, but I think it's still a pretty cool WAH-type effect. You might want to play around with this idea before you invest in any of the aforementioned "real" pedals to resolve your issue.

This way (I thought) would be best so as to easily be able to use it with any amp/effect combination.
But here you suggest having in the 'insert' socket.
Any reason why that is a better solution.

The TLSE INSERT loop comes before the Amp sim, so it's first in the signal chain as well. There won't be much (if any) difference between putting your Crybaby before the TLSE or in the INSERT. That's why I put my rack compressor in the INSERT...it allows me to avoid using the TLSE COMP while still putting my rack comp at the front of the signal path; it also allows me to turn it on/off by assigning Control to INSERT ON/OFF.)
One possible advantage to using the INSERT would be to be able to bypass your pedals (in case the Crybaby isn't true bypass...sorry, couldn't recall if it was and I'm too lazy to look it up right now. )
So theoretically, you shouldn't see any appreciable difference between putting your Crybaby before the TLSE or in the insert. However, if you try it both ways and notice an appreciable difference, please report back to this thread, as I'd be interested in hearing about any oddities such as that.
What are (IYHO) the benefits of the Bad Horsie 2 vs. conventinal wah?? Having a wah that wahs only when you step on it sounds like something I'd be intrested in.
